This is not an exhaustive or authoritative list of Canadian genealogy resources, but rather those I have found most useful in my research.

Automated Genealogy - this site has Canada's 1851/1852 census, 1901, 1906 and 1911 censuses.

Canada GenWeb Project - no matter which province your family lived in, this is the portal to the entire project. 

The Canadian Military Heritage Project - devoted entirely to Canadian military records, you might find your ancestors in a muster roll or enlistment here. 

Canadiana - this digital preservation project is "dedicated to providing broad access to Canada's documentary heritage."

Library and Archives of Canada - known for the widest variety of microfilm and digital holdings for all of Canada, it can take time to learn your way around the site. The digitized microfilms are not indexed, so you're in for the long haul if searching through them, but you can do it from the comfort of your own home.
